To provide a fuel cell device, a control unit, and a control program that can prevent an increase in the number of times of stop of power generating operation.SOLUTION: A fuel cell device comprises: a fuel cell; a first tank that accumulates water recovered from exhaust gas; a water supply device that supplies water to the first tank from the outside; a purifier that purifies the water supplied from the outside; a breakthrough detection device that detects that the purifier reaches its breakthrough; and a control unit that controls operation.
