PROBLEM TO BE SOLVED: To provide an electronic key registration system capable of ensuring security of key registration.SOLUTION: A service man inputs a service man ID into a registration tool 17 when registering an electronic key 2 in a vehicle 1. The registration tool 17 transmits an in-vehicle device ID, which is acquired from the vehicle 1, and the service man ID, which is input by the service man, to a center 25 via network communication. The center 25 checks validity of the received in-vehicle device ID and the received service man ID, and network-transmits registration permission information Sok to the registration tool 17 when it can check the validity of them. The registration permission information Sok includes a registration permission notice, an electronic key ID and the like. The electronic key ID imparted to the registration tool 17 from the center 25 is transferred to the vehicle 1 and the electronic key 2, and registered in each of them.
