The method comprises the following steps: S1, assessing an intersection area agricultural non-point source pollution type, constructing an SWAT model, calibrating model parameters, and calculating typical agricultural non-point source pollution spatial and temporal distribution of a target intersection area drainage basin; s2, evaluating the inlet flow and pollutant load of the main flow and the branch flow of the target intersection area according to a simulation result; s3, establishing a two-dimensional hydrodynamic water quality model, and performing numerical simulation to obtain distribution characteristics and transportation conditions of pollutants in the target intersection area; and S4, constructing an integrated model, and evaluating agricultural non-point source pollution.
