The invention provides a water bath sterilization system and a heat exchange method, the water bath sterilization system comprises: a heat exchange main body comprising a water bath cabinet, a first heat exchanger and a second heat exchanger which are connected in sequence, and the second heat exchanger is connected with the water bath cabinet to form a first circulation loop; the heating compensation unit comprises a heat storage water tank and a steam pressurizing device, is configured to perform heat compensation on the first heat exchanger and is further configured to perform flash evaporation on the temperature control liquid into steam so as to perform heat compensation on the second heat exchanger; the energy storage and heat dissipation unit comprises a waste heat water tank and a cooling tower, is configured to perform heat recovery on the first heat exchanger and provide heat for the heat storage water tank, and is further configured to perform cooling and heat dissipation on the second heat exchang
