The agilawood endophyte disclosed by the invention is Diaporthe discoides GX11-3, and the agilawood endophyte disclosed by the invention is the Diaporthe discoides GX11-3. The preparation method comprises the following steps: transferring a discoid-like m-shell strain GX11-3 to a PDA plate, and culturing; the method comprises the following steps: transferring mycelia of a discoid m-shell strain GX11-3 into PDB, and fermenting to obtain pure strain fermentation liquor; chromone and the pure strain fermentation liquor are mixed, fermentation continues, and fermentation liquor containing hydroxychromone is obtained.
