The invention provides a processing method and system for unbalanced funds of an electricity market, and the method comprises the steps: obtaining a power generation enterprise of each first clearing node through a server, obtaining a first power generation enterprise set, and carrying out the statistics of the associated first clearing nodes according to the attribute relation between a plurality of first clearing nodes, and obtaining a market association group; obtaining a first power supply settlement price according to the first marginal clearing electricity price and the first power generation amount of the first power generation enterprise set; the server compares the first generating capacity and the first power consumption of each first clearing node, determines a second clearing node for power output and a third clearing node for power input, and determines the associated second clearing node and third clearing node based on the market association group; and counting sub-values of unbalanced funds of
