The method comprises the following steps: preparing a small molecule fruit nucleic acid extract stock solution; preparing a fruit nucleic acid ester mixed emulsion; preparing traditional Chinese medicine mixed powder; and adding beewax, fatty acid olive oil, honey, a viscosity modifier, an emulsion stabilizer and peppermint oil into the fruit nucleic acid ester mixed emulsion and the traditional Chinese medicine mixed powder to prepare the nano-scale micromolecular fruit nucleic acid ester composite antibacterial gel.
