In alternative embodiments, compositions, including products of manufacture and kits, and methods are provided for spatially determining, visualizing, or quantifying a target biological material, including in situ staining a sample with one or more probes labeled with luminescent moieties that exhibit or encode different luminescent lifetimes (and optionally, e.g., at least one of the luminescent moieties, e.g., at least one of the luminescent moieties, e.g., at least one of the luminescent moieties, e.g., at least one of the luminescent moieties, etc. Spectral) features; and then time-resolved luminescence imaging, measurement and analysis are carried out.
