The invention relates to a watershed water ecological function zoning method, which comprises the following steps of: dividing sub-watershed based on target watershed DEM data to serve as basic units of zoning; selecting proper characterization indexes according to different levels of water ecological functions, carrying out sorting analysis on the driving factors influencing the drainage basin water ecological system functions and the characterization indexes, and identifying dominant influence factors influencing the characterization indexes on different scales; performing clustering analysis based on the selected characterization indexes, and analyzing and defining the optimal partition of each attribute by using the goodness-of-fit index; performing secondary clustering analysis by combining dominant influence factors of the characterization indexes according to a regional conjugation principle, and adjusting inconsistent sub-basin attributions of the partition layers to complete a water ecological functi
