The method has the characteristics that the machined face gear is high in precision grade, the operability of the machining process is large and the like. The method comprises the steps that the to-be-machined face gear is fixed to a femtosecond laser machining platform through a clamping tool and is scanned and positioned; on the basis of the difference curved surface of the to-be-machined face gear, the to-be-machined face gear is grouped on the basis of a machining area, and a contour map is drawn according to the difference curved surface of the to-be-machined face gear; the to-be-machined face gear is overturned to a set angle, so that the to-be-machined face of the to-be-machined face gear and the horizontal plane are kept within a given error range; machining parameters are set, and machining is conducted one by one according to a given grouping machining sequ
