The invention provides a method for separating unsteady aerodynamic characteristics of two bodies. The method comprises the following steps: analyzing gas flow characteristics at the bottom of an aircraft under a separation working condition; collecting relative attitude information between the two bodies under different separation distances; dividing a motion region of the rear sub-stage influenced by the wake flow region of the front sub-stage into a first region of the rear sub-stage interfered by the unsteady flow effect of the wake flow region of the front sub-stage, a second region of the rear sub-stage interfered by the wake flow of the front sub-stage, and a third region of the separation body which is not interfered by the two bodies; according to the separation distance range, the aerodynamic characteristics of the two bodies are obtained respectively, and the aerodynamic characteristics of the two bodies comprise a constant value and an unconstant value; calculating unsteady aerodynamic characteris
