The present invention relates to a fuel cell system and a method of controlling the fuel cell system. In one aspect, a fuel cell system is provided. A control unit of the fuel cell system acquires a working operation point during a period of shifting an operation point of the turbo compressor from a first operation point to a second operation point outside a surge region, and repeats a process ofcalculating a distance between the working operation point and the surge region; when the distance exceeds a threshold value, setting the opening degrees of the pressure regulating valve and the bypass valve so that the turbo compressor operates at a required operating point; and when the distance is equal to or less than the threshold value, correcting at least one of the opening degree of the pressure regulating valve and the opening degree of the bypass valve so that at least one of the opening degrees becomes greater than an opening degree set so that the turbo compressor operates at a required operation point. 本发
