According to the method, HeLa S3 cell line is taken as an analysis object; the method comprises following steps: cell cycle synchronization culture; cell nucleus extraction; sequencing library preparation; sequencing library amplification; sequencing comparison; and analysis and positioning. According to the method, chromosome conformation capture is adopted, so that the interaction segments among specific chromatins can be observed preferably, the specific interaction effect is capable of proving expression regulating analysis of gene with foundation, and providing chromatin three dimensional structure analysis with foundation.
