Ammodendron s. str. is very poor due to the low rate of evolutionary change in nucleotides. •The present data do not support the monophyly of Astragalus sect. Ammodendron.•A. griffithii and A. ovalis are distantly related to the Ammodendron s. str. clade.•Two synapomorphies for the clade are deletions of 36bp in ITS1 and 6bp in psbA-trnH.•Resolution within the clade is very poor due to the low rate of nucleotide changes.
